If FX gonna be ME on steroids and I should just wait for it or is it just a different GUI but same program?

They are two different emulators of two different systems.

Ah ok, so the new on is a PC-FX emulator. I understand now sorry.

You can register Magic Engine now, all future updates are free to download. ME registered users will also be able to buy Magic Engine FX at a special price.
